I'm not the first to verify that you can get all 3 starters in the newly released virtual console crystal. But I wanted to share some tips.(1)Save right before you select a starter. (2)Select any starter and play through until you can catch a pokemon. (3)catch a weak Pokemon that you don't mind losing (4)Have your starter hold a pokeball and deposit it box 1 (5)Switch boxes but when you switch between boxes wait until you see the "." Then do a quick count to 2 and then reset the console. I have read posts that say you have to reset the 3ds but in my experience that isn't necessary, the virtual console reset was much easier for me. You reset the virtual console by touching the touch screen. This will instantly pause the game and give you two options, "resume" and "reset"(6)Retrieve the pokeball from the original starter and use it to catch a new throwaway pokemon. If you fail to catch one with this ball then you will need to play through again until Elm's aid gives you the pokeballs again (7) place the second starter in the pc along with the first and repeat step 5. (8) chose the last starter and you have all 3.IMPORTANT: if you follow the steps but the name of the Pokemon is "???????????????" Then you save timing was a bit off. This Pokemon is a glitch and needs to be released. If you take it into battle then it will result in garbage text being displayed in the text box and you will have to restart.You can do this as many times as you want to have as many starters as the game can store, if you want.In my experience it was better to reset a bit too early than late as you risk a full save.(Edited to clarify step 6)There has been conjecture that the first two starters you get this way will be treated as trades and get boosted xp. This is not the case in my experience.This method works because the game saves backwards, so the last thing you did is the first saved.
